Generally the way to sync all programs together in Linux is to make them use JACK as the their transport controller. Set Ardour to also use JACK, and if you want Ardour to be the time master then select that button as well (usually what most people want). I don’t have Muse installed at the moment, but there is an option somewhere (probably on the transport) to sync to JACK. Same for Hydrogen, Rosegarden etc etc.
