Why doesn’t Ardour save the hardware input and output latencies when I save the session? Right now, it forces me to enter them every time I open the session.

You currently can’t save latency settings within a session, but they are stored in the global configuration, so there shouldn’t be a need to re-enter them every time. That said, Ardour can sometimes lose these settings (MIDI latencies in particular, at least in my experience), but it generally works.
It might be worth checking the <EngineStates> section in the configuration file to see if that provides any clues.
