HI, is it safe to remove a plugin (<Processor/>…</Processor>) from ardour file ?
And a whole track (<Route>…</Route>) ?

Yes, unless it’s an internal required processor.
It may also help to check if the id=number of elements that you removed is not referenced anywhere else.
Then again you could just use Ardour and remove the given track or plugin
